Description of my issue:

Hello,
I backed up my localhost site and transferred it to my hosting provider. Everything worked smoothly. After working on the site for six-hours, I accidentally deleted my configuration.php file on the new host.

Question: Is there a way to run the site transfer again, just to get that configuration.php, WITHOUT it overwriting my new database and files/folders?

No. But you can do something about it. Extract your backup archive locally, using Akeeba eXtract Wizard. Copy the extracted configuration.php to your site. You will now have to edit it manually as per step #6 in https://www.akeebabackup.com/documentation/akeeba-backup-documentation/unorthodox-emergency-restoration.html (ignore all other steps on that page, they don't apply to you).
