Does integrating Yubikey with the extension you wrote on a 2.5 J! site mean that all other login in methods are overridden/not allowed...i.e. htaccess>Joomla backend and/or joomla frontend login?

The other methods are still allowed. However, you can use the YubiKey-generated code instead of a username and password. It's a supplementary authentication method, it doesn't prevent regular logins.
