 I've installed ATS Pro 1.2,3 on Joomla 2.5.11, with Seblod 2.3.x enabled.
Since ATS appears to create its categories on the default Joomla category manager, Seblod intercepts the call (as it does whenever a new Joomla content category is created).
The resulting category is saved in the Joomla category manager, but ATS does not see it.

In the modal prompt launched by Seblod to pick a category handler, there is a Standard Joomla option, although it still leads to the Seblod Category content type, instead of Joomla's category manager.

ATS is using a well-documented, standard Joomla! feature. Please contact Seblod developer's and kindly request them to fix the bug in their software. There is nothing we can do on our end, as there is no code of ours, ergo no "our end" in this issue: it's Seblod being incompatible with a core Joomla! feature.

Found a temporary workaround by disabling the SEBLOD main system plugin whenever I need to create new categories on ATS.

That's a workaround. The proper solution would be to notify the SEBLOD guys and let them know that their extension is breaking properly coded extensions using a well-published Joomla! feature. I am pretty sure they are not aware of this issue and unless you bring it to their attention they will not know and won't fix it. If you reach out to them after, say, a year asking them if they fixed it yet they'll probably tell you that it's the first time someone told them. No developer puts bugs in their code on purpose and usually won't notice them unless someone tell them :)
