Description of my issue:
I'm just getting started with Akeeba and I'm finding that the upload to Amazon S3 is taking several hours to complete. My full site backup is about 6GB and the largest block I can get to successfully upload to Amazon is 2MB so it is several thousand files.

The question is how does this affect my website performance during the Amazon S3 upload?

Not really. Transferring files is a relatively cheap task, CPU-wise. And since the transfer speed to S3 is very low, you are not consuming a lot of bandwidth either. You will only notice a slight slowdown when the main part of the backup (database and file backup) is running.
