Description of my issue:
Last couple of times I have upgrade akeeba pro from within the backend of the site I get the following message
Plugin Error message Manifest File invalid or not found
I haven't noticed it on any other installs or upgrades?

forgot to mention that it does actually install ok, even though I get that message.

And I only get it on one site, so guess its specific to that site, so any advice/help welcome.

This happens when Akeeba Backup's post-installation script tries to find out if you have the (obsolete) "Akeeba Backup Lazy Scheduling" plugin installed on your site in order to remove it. We do that because, despite our repeated warnings, many people never uninstalled that plugin since it was deprecated, 14 releases ago. Since Akeeba Backup 3.3.5 it will cause grave issues with the sites where it is installed, so we try to play it safe and remove it when installing Akeeba Backup. This feature was added in the post-installation script of Akeeba Backup 3.3.6, so I guess this is the first time you saw it happening :)

Thanks for your reply!

I thought I had uninstalled this already, but after checking, its still showing in my back end, but is disabled.

Ive tried to uninstall it, but I get an uninstall plugin error.

Checked via FTP and the plugin doesn't exist, so maybe I deleted it here already? instead of uninstalling.

Can you advise what I should do to fully get rid of the lazy backup plugin.

The post-installation script tries two things: 1. uninstall the plugin and 2. delete its files. If the regular uninstall fails, it will delete the files, so as to make sure that the plugin can't run. You can't do anything about the plugin, unless you want to edit your database (you don't!). Just ignore this message when installing future versions of Akeeba Backup.

I dont mind diving into the database, if its just a case of deleting a table or 2

Can you advise which tables need deleting?

It's not a table, it's a record. You have to open the jos_plugins table, find the record for the aklazy plugin and delete it. Before you do anything to your site's database, make sure you have an up-to-date backup!
