The problem is that the network connection between your host and Amazon S3 is really dead slow. Considering that you are hosting your site on EC2, the only explanation is that you have your site in one region and your bucket in another region. I suggest trying to create an S3 bucket in the same region as your EC2 instance to benefit from blazing fast transfer rates.

Another thing you can do, is to take advantage of Amazon EBS which is just storing your EBS volume to S3 transparently. The idea is that you create an EBS volume, you mount it to your EC2 instance and set the output directory to be inside the mounted EBS volume. You no longer need to do post-processing. Your archives are stored in the EBS volume which is transparently being stored to S3 and, a huge plus here, you can restore your backups any time without the need to transfer files back and forth your EC2 instance and S3!
