When the backup cron job is being run, my server cpu overload and my site become so slow and even show internal server error. I was wonder if this is caused by AkeebaBackup.

How do I check if this is the cause and how to handle it?

Which CRON method are you using? There is the front-end backup through curl/wget, the backup.php file and the altbackup.php file. Which one is it that is causing the problem?

I use this in cron job

nice /usr/bin/php -f /home/mysite/public_html/administrator/components/com_akeeba/backup.php

Don't use "nice". This command is designed to give the following command highest priority over any other process running on the server (that's the executive summary, omitting some gory details about UNIX process management). Just take a look at this page to understand what it does. A typical CRON command would look like this:
/usr/bin/php -f /home/mysite/public_html/administrator/components/com_akeeba/backup.php

This places PHP in the same priority level as the web and database server. If there is a shortage of CPU power, the backup will throttle down so that the web requests can be served in due time without timing out or throwing errors.
