Description of my issue: I have 3 domains stored in the public_html folder on my shared hosting. abc.com is in the public_html folder. def.com and ghi.com are also in the public_html folder named def and ghi. When I backup abc.com using Akeeba, it seems to be saving both the addon domain folders as well (def and ghi). This created a massive backup file. 

Is there a way to prevent it from backing up the addon domains even though they are in the public_html folder? I've already tried talking with the host provider to get them moved out of public_html, but they won't do it.

Yes, of course. You can use the Files and Directories Exclusion feature: https://www.akeeba.com/documentation/akeeba-backup-documentation/exclude-data-from-backup.html#files-and-directories-exclusion
