What are the correct file permissions for the jpa backups? Currently mine are 666 but RSFirewall has flagged them as potentially wrong.

The file mode is deliberately set to 0666. Some servers run Apache under a different user than the site account user (which is also the FTP/SFTP user). Using 0644 on these servers would allow you to download the backup archive through FTP/SFTP but not delete it. Using 0600 would make it impossible to even download the file over FTP/SFTP.
We did use 0644 in the past but we are tired of the number of times people reported not being able to delete the file over FTP/SFTP as a "bug", even though it was a bad server configuration. That's why the default is 0666.
The next version of Akeeba Backup will allow you to configure the permissions per backup profile, the default being 0666 for the reason explained. You will have the option to choose 0666, 0644 or 0600.
