Description of my issue:

My backup file size has has gone from 108.5Mb to 2.8Mb and I'm concerned that some important information isn't being backup. The site was looked at by an 'expert' after a crash and the reduction in file size seems to have begun around that time. Unfortunately I don't have a log file from the earlier backup to do a comparison and the 'expert' isn't currently available to me.

You are correct, THIS IS A BAD BACKUP.

The database is backed up but all the files are skipped.

Look in your Joomla! Global Config and check to make sure that the tmp and log folders are not pointed to the root of your site. Both are automatically skipped by the backup. That could be the cause.
