This is not a big problem, and easy to fix manually

Description of my issue:

Joomla installation is in subfolder cms
backup has the option "site root override" and [ROOTPARENT]

When restoring to another system, the joomla configuration.php file is placed in the root of the restored system.

So you need to manually move it to the subfolder (cms in this example)

Hello Luc,

the Site root override should be used very rarely, there are only a couple of user scenarios.
Why did you set it? Can you please try to leave it blank?

I have a few sites with folders (with scripts and static files and seperate database) outside the joomla installation.
I was testing this backup option, and it seems to work perfectly.
The only problem was with the configuration.php beeing in the wrong place, during my restore test on another host.

If i leave it blank, it only backups the joomla site and configuration, and restore indeed works fine.

If you have some external files and database, you should add them using the Multiple database definition and the Off-site directories inclusion features.
