Just a quick note that the update XML or installer is deleting the backup scripts in the CLI directory, and not replacing them.

I had to reinstall Akeeba Backup 4.2.0 by hand from the downloaded file to restore the scripts.

The only way I knew this was getting a message from the site CRON that the input file was not found.

No, you are wrong. I not only tested the package before release, I checked again now. If you install Akeeba Backup Professional the CLI scripts are there. If, however, you install Akeeba Backup Core on top of Akeeba Backup Professional (same or different version) then the CLI scripts do get removed, by design.

Therefore I believe that you have mistakenly updated to Akeeba Backup Core. Please note that updates are handled by Joomla!, not our software. We only tell Joomla! where to look for updates, i.e. declare an "update site" as Joomla! calls it. I double checked that location as well and it does report the Professional version only.

If you have been using Akeeba Backup for a long time on that site, starting with the Core version, it is possible that there's a leftover update site from a very old Akeeba Backup Core installation (3.11 or earlier) that the update to Professional couldn't remove. It doesn't matter if there is an update site for Akeeba Backup Professional or not as well. The end result is that Joomla! picked up the Akeeba Backup Core update. If I'm right in my guess go to Components, Akeeba Backup. At the right hand sidebar it should read "Akeeba Backup Core", NOT "Akeeba Backup Professional".

One way to fix that is going to Extensions, Extensions Manager, Update Sites and disabling all Akeeba Backup update sites. Then go to Components, Akeeba Backup, click on Options, double check your Download ID, click on Save & Close. Now go back to Extensions, Extensions Manager, Update Sites. One of the Akeeba Backup update sites should be enabled now. That's the correct one, delivering updates for the Professional version.

If, however, your installed component reads "Akeeba Backup Professional" then this is not the case. It simply means that your host screwed up somehow and removed files. This is unlikely but not impossible. I can think of several scenarios where this can occur: restoring a hard drive backup, filesystem crash, overzealous "malware scanners" deleting innocent files etc. Sadly, I've had the misfortune to deal with all of them the past 9 years so nothing really surprises me now.

Well ... I have been using Akeeba Backup for LONG time, 2008 with Core, and 2010 with subscriptions to Pro. That said, this site is about that age, and it may have had some older data on it.

I'll keep an eye on the next update to see what happens. In any case I updated with a full download of Pro, and the scripts are there now.
