This happens when you get logged out and then log back in. The reason is the way Joomla! handles message display: we are only allowed to add messages to the message stack. We are not allowed to get the contents of the stack* which means that we can't check if the message is already added but not yet displayed.
We are not going to fix this since System Restore Points is scheduled for removal from Akeeba Backup 4.2.0, to be published later this month or early March, as we announced a few months ago when we released Akeeba Backup 4.1.0.rc1. Let me remind you of the changelog message we added there:
~ The following features are deprecated and will be removed in a later version: site transfer wizard, system restore points, extension filters, lite mode, the old Amazon S3 integration (there is a new Amazon S3 integration which has replaced it)
* In theory we can view the contents of the message stack using a technique called reflection. The problem is that it relies on the internal representation of this data in Joomla!. In other words it depends on the EXACT version of Joomla!.
