Please note that the update management is now performed by Joomla! itself, not our software. We merely display whatever Joomla! reports as an updated version. What you see is a Joomla! bug. I have provided a proper solution for it to the Joomla! project. Unfortunately it will only be included in Joomla! 3.4 and later versions. You can still go to Extensions, Manage Extensions, Updates and click on the Purge and Find Updates buttons, in this order. Usually this is sufficient to let Joomla! get unstuck.
If this doesn't work, tough luck. The other fix requires editing your database directly which is DANGEROUS: one small mistake can wreck havoc to your site. For this reason I am reluctant to give the instructions as I don't want to be held responsible for a mistake which could cause problems to your site :(
