Description of my issue:
I split my backups propperly so that each domain in my multidomain site is backed up seperatly. This was advised by you in ticket 18059. But i stille get the warning:
PHP WARNING on line 138 in file <root>/administrator/components/com_akeeba/akeeba/drivers/mysql.php:
WARNING |140512 16:09:13|mysql_close(): 49 is not a valid MySQL-Link resource

What can i do to prevent from this warning?

As long as the backup completes successfully (it does, according to your log) you can ignore this warning. It simply means that we double checked that the database connection is closed and, yes, it was closed.
