Please upgrade to Akeeba Backup 3.7.10. If the problem persists please ZIP and attach the new backup log file.

Please ask your host to give your site's IIS user full privileges on the site root directory.

I have checked the permissions. IIS users do have full privileges on site root directory.

You are getting a good backup of the database, but when it starts to back up the files, you get:
INFO |130905 10:48:27|Scanning directories of <root>
INFO |130905 10:48:27|Scanning files of <root>
INFO |130905 10:48:27|Empty directory <root>

Two things can cause this, you don't have proper rights to the root directory or IIS is lying to Akeeba about where your site root is.

Let's be very specific, you need rights to the root directory itself, not just rights to the files within the root directory.
