Description of my issue:

My production and test site are both on Site5 VPS server.

I backed up from production and was trying to restore on test. The whole process went smooth except one thing was different from before - when I got to the Restroation of site's main database screen, there was no popbox asking me whether should keep the data. So I filled up all the fields from Database Type to Database table name prefix with my database info of my 'TEST' site.

All looked good until I checked the 'configuration.php' file. There, there database info (db name, db user, password) is still the production's, NOT the 'Test' that I filled.

This was the 2nd time I encountered this issue. It took me quick a while the first time I had this issue - I made changes to the test, but the changes requested on the production right away which was very bad. Good thing was I have daily back for every site. But this bug should be fixed up.

I ran the restoration from Win7+ IE10. The restoration of site's main database screen is not displayed well especially the DB table name prefix field. Since the entered 'prefix' characters are aligned bottom, the underscore (_) is hidden. A little CSS work need to be done with it.

Regarding configuration.php:
I am not able to reproduce this issue. In fact, I just finished a restoration when your ticket came in. The database information is correct. One thing I can think of is that the configuration.php file wasn't written at all to disk due to file ownership/permissions. In this case you do receive a warning and you are given the contents of the file so that you can paste it manually to the file. If you don't pay attention to the last page of the restoration script it's easy to miss it.

Regarding CSS:
We are using Bootstrap because none of us is a designer. You really don't want me to try to "fix" CSS. The chances are that I'll make a bigger mess – it wouldn't be the first time :)

thank you Nicholas for your response.

It kinda a thing that hard to reproduce. I just did another restoration test on Site5 from IE10+win7, the issue was not up.

It looks the 'must' step is to open up 'configuration.php' after restoration on test and make sure database info is NOT from production, in case to screw production up.

It's hard to reproduce because most likely what happens is what I already said. If you save the Global Configuration on the site Joomla! gives the configuration.php file 0400 permissions. This means that it can no longer be written to. This will cause the restoration script to not be able to replace it and... see my previous reply :)
