EXTREMELY IMPORTANT: Please attach a ZIP file containing your Akeeba Backup log file in order for us to help you with any backup or restoration issue. If the file is over 2Mb, please upload it on your server and post a link to it.

Description of my issue:

I didn't attached the ZIP of the log, as I don't think you need it in this case. I have an

odd setup, where my host put my second domain in thesubdirectory of another

site. As a result Akeeba Backup backs up my FULL SITE and the other primary

directory, creating a very large file. On top of that, if I ever had to do a restore,
it would possibly overwrite my other directory

Example

/public_html   - site one -domain

/public_html/domain2  - second site

So, as it is right now, when I run Akeeba back up for second site, it creates

a large combined backup file of both sites and all the directories.

Is there a way to configure Akeeba Backup to only do the root directory and

subdirectories of just the second site, and just the first site?

You read the wrong documentation page :) You should have read the Files and Directories Exclusion section. From the introductory paragraph:

[...] Possibly, you have another script (for example, a forum, a torrent tracker, you name it) in a subdirectory of your site's root - or even buried deeper in the directory structure - that you don't want to backup. Anyway, you need to exclude the contents of a directory from your backup. The Files and Directories Exclusion filters are just right for you.

If this sounds like the description of your problem and the solution it's because it is :) So, here's what you have to do:

  • Main site in /public_html, go to Components, Akeeba Backup, Files and Directories Exclusion, exclude the domain2 directory. Now only the main site will be backed up.
  • Second domain in /public_html/domain2, no change required. The backup will consider /public_html/domain2 to be the site's root, which is exactly what you want.
