Mandatory information about my setup: Rochen host, Joomla 2.5.6, Akeeba 3.6.1. Backups go to BACKUP folder at same level as Joomla

Akeeba Backup version: 3.6.1

Description of my issue: No issue really, except that if I configure quota management, will these new settings clean out legacy JPA files? Or should I clean those out first, then configure the quota settings? I'm guessing I will need to Administer Backup Files and remove ones no longer needed before I configure quota stuff. True?

Here are the settings I want to use:
Enable max backup age quotes Enabled (disabled by default)
Max Backup Age 3 days (default is 31 days)
Obsolete records to keep 3 records (default is 50)
This only impacts the Akeeba backend interface and not quota as I understand it.

Enable count quota - if I enable this, the size and count quotes get disabled. This is not something I should enable, given the above settings. True?

Just set the quotas and take a new backup. The quota settings will be applied as soon as the backup completes.

Obsolete records has influence only to what gets displayed in the Administer Backup Files page. Records marked as "obsolete" have already their files removed from your server. This setting merely tells how many of those "obsolete" records you want to keep.

Regarding your last question, I think you meant "Maximum backup age" in which case the answer is yes, you should not enable it.

Akeeba keeps the above configurations even when a CRON job backs up the site, right? Only reason I ask is because I found this site with additional JPA files (I set it to keep 3 only) after the weekend.

Do CRON jobs ignore the quota settings?

Yes, it does keep track of quotas even when using CRON jobs. Please note that quota settings are applied per profile. If you have tow profiles, quotas in profile #1 will only count backups taken with Profile #1. Backups taken with Profile #2 will not be taken into account.

Also make sure that you are running the latest version of Akeeba Backup.

Just upgraded to 3.6.3, although it wouldn't upgrade via the icon in Akeeba again. Had to install manually via Extension Mgr.

Only one profile exists. Will check again tomorrow to see if JPA files stay at 3.

I think that your updates fail because of the lack of a correct Download ID. Please try following the instructions to enter it again. It's easy to enter an invalid ID, e.g. by pasting extra whitespace before/after it or having your old Download ID invalidated by changing your password or email address.
