I am using a CRON job to schedule our daily backups. It is backing up but it always shows a backup is needed. It is supposed to backup daily, but appears to be every three days now.

When I go into the Backup component, it says in red bar on top...

"Failed deleting site... (latest backup)

Why? What would it be deleting when all I am trying to do is open the backup to run a manual backup?

You can ignore that message. When you are visiting its control panel, Akeeba Backup tries to clean up old, obsolete backup records. It has to use the Joomla! API to do that. When Joomla! can't find a file to remove (which is legit) throws this message. Unfortunately we can't catch and suppress it as the Joomla! API doesn't allow us.
