We have two versions of a site running in parallel. The login page on the site is being edited and coded on site b. on Site a we are editing other pages but not touching the login page. If we do a Akeeba backup of site a and import it into site b will the changes made to the login page still appear or will the Akeeba backup just overwrite everything.

I believe you should start by reading our Advanced Site Transfer walkthrough page.

So, assuming that all your work in the login page consists of editing two files, all you'd have to do is exclude those two files from the backup. This way when restoring the backup your modifications would not be lost.
