Description of my issue:
I've used Akeeba in the past with no trouble and it was easy.

Since then I moved server which put the files for my main .com site as the root, leaving subfolders to over websites in this.
I've created a new look for the site on another url, which I normally do. Then I backup and restore on the .com url.

This is the first occasion that the .com folder contains the joomla data and other site files in the public html file where my .com is located.

If I do my usual and restore the new site here (built elsewhere) will it delete the subfolders that reside here that are for the other site, or will Akeeba touch joomla related folders only ie admin, cache etc?

Let me see if I understand the question. You are about to restore a full site backup over another site and you are worried about directories existing on the site being removed. No, they are not going to be removed. The restoration process never removes existing data. It will only overwrite the files, folders and database table which have the same names as those included in the backup.

IMPORTANT: Exactly because Akeeba Backup's restoration procedure does not remove existing data you should never try to restore a site over a different Joomla! version family. For example, you can not restore a Joomla! 1.5 site on top of a Joomla! 2.5 site or vice versa. That would cause the site to stop working or behave erratically.

Yes my joomla will be same version.
And yes you were right I basically take a month or so making a new look for my main page, move database of members etc over then back up and full restore at the 'old look' sites location
I don't know how I missed the bit about the restoration process in the write ups.
This is a relief as losing those directories would be catastrophic. I'll sort this out today.
