When I perform a backup I get an error message stating something about FTP

Any idea how to fix this?

I believe you are talking about this:
DEBUG   |120425 18:28:19|Connecting to remote FTP
ERROR   |120425 18:28:20|Invalid initial directory for the remote FTP server
DEBUG   |120425 18:28:20|AEArchiverDirectftp :: FTP connection status: FAIL

You are using the DirectFTP archiver engine which is used to transfer all of your site's files to a remote FTP server. Apparently, you just wanted a backup, not a site transfer. Go to Akeeba Backup, go to the Configuration page and set the Archiver Engine to JPA. Then retry backing up.
