Description of my issue:
I had a fresh install of a Joomla2.51 site and everything was fine. I just received an email about an update to Akeeba - so I clicked and tried to install. There was some error so I went to the extension manager and checked for updates - there were 2 for Akeeba, 2 for gantry and joomla2.5.2 --- so I updated Akeeba. Then my site reverted to a 1.63 site (I have one but in a different folder). I tried to use akeeba backup to go to yesterdays backup but it failed. (attached is screenshot of failure) I have a log file (the only one available) but it refers to a 3-1-12 backup of joomla 1.63 that was before I created this joomla2.5.1 site. I do see a jpa file on my site that is the correct backup (date/size look good). Also if I try to open my site frontend I get the following error message:Fatal error: Call to a member function get() on a non-object in /home/wwwhoney/public_html/plugins/system/highlight/highlight.php on line 44

What do I do now, Bill

Unless you restored a backup archive which contained a Joomla! 1.6.3 site, this can't happen. If you restored a backup archive of a Joomla! 1.6.3 site, Akeeba Backup did exactly what you told it to do: restore a backup archive of a Joomla! 1.6.3 site. Your problem is that restoring a Joomla! 1.6 site on top of a Joomla! 1.5, 1.7 or 2.5 site causes issues. In this case:
- Copy your backup archives locally using FTP in Binary Transfer mode. Backups are stored, by default, in administrator/components/com_akeeba/backup
- Remove your site's files
- Upload the last known good backup and kickstart.php on your site's root
- Use Kickstart to extract the archive and go through the restoration as per the instructions in the Quick Start Guide
- Update your site to the latest Joomla! release
- In order to not have to go through this again, take frequent backups and store them off-site. Ideally, also take a backup immediately before doing a major change of your site (like updating Joomla! and extensions).

Could this have caused an issue: I have an existing site made with dreamweaver that is active along with my new joomla2.5 site in the same root. Everything was working fine. I wanted to avoid any issues in the future with transferring a site from a folder to the root. I have a joomla1.63 site in a folder (it had issues - that is why I did not finish it) (there is still a database associated with it) and also some joomla sites (with databases gone) buried in other folders. Should I delete these extra installations?

Note - because I had previous problems with joomla - I was had been taking daily or even more frequent backups. This site is only 3-4 days old (even though a lot of work was done on it) and I did not TEST the backups I was taking.

It's nigh impossible for me to say how the Joomla! 1.6 backup got restored on the Joomla! 2.5 site :( As a rule of thumb, if you have a Joomla! installation you're not using, delete it. No need to make your life ultra complicated.

I did delete some previous installs and databases not used and then successfully restored the site using kickstart. There were a few "moments" when it said I was restoring to a different location, and some "Ajax" error - but I did get the site back. I updated joomla and gantry (after backing up) but could not update Akeeba - using the joomla updater - I keep getting an error - see attachment.

I still had problems updating but eventually just downloaded the 3.4 version and installed it over the other one and everything is fine now.

Thank you
