I'm taking over this site for a client. She had akeeba backup installed and received an email to upgrade akeeba. She did this and the upgrade resulted in a page that has yellow warnings. I have tried to uninstall akeeba which resulted in an error. I then restored the old database and then tried simply installing the professional version of akeeba backup which I have a subscription to. This also did not work. I tried updating her FTP information as per the instructions and Joomla states that it will not run in passive mode. I also tried changing the files permissions to 644 this resulted in locking me out of the functionality of a number of the components in the backend. I am at a loss. We need to get a backup so I can update this site.

The message is a little misleading, because the problem is not permissions but a PHP fatal error. These messages are supposed to be hidden by JavaScript, but if PHP throws a fatal error, the page is half-rendered and the Javascript is not loaded at all. But, why do you have a PHP fatal error? Here is the key to your problem:
Joomla! version: (1.6.1)
and here is the explanation (look under "Supported versions").

WARNING! That site is using Joomla! 1.6.1. This is an OUTDATED and INSECURE release, no longer maintained or supported by the Joomla! project since January 2011. Moreover, Joomla! 1.6.x, in general, is no longer supported by the Joomla! project since August 2011. This makes the whole site setup extremely outdated. The Joomla! version in use on that site contains known security vulnerabilities with exploits for them widely available. In short, this site must be IMMEDIATELY upgraded to Joomla! 1.7.0 first, then to either Joomla! 1.7.5 or 2.5.1 - otherwise it's not a question of whether it will be hacked, but simply when.

If you want to back it up before updating, please uninstall your current version of Akeeba Backup and install Akeeba Backup 3.2.7, an unsupported old release which should work in Joomla! 1.6.1. Please note that uninstalling Akeeba Backup will remove all backups from the default backup directory (administrator/components/com_akeeba/backup) and all backup records from the database. You may want to store old backup somewhere safe, e.g. a different directory on your server or your computer, before uninstalling Akeeba Backup 3.3.13.
