This install seems to be missing the CLI directory so now I can't set Cron Automated backups. I just get an error and when I manually go looking for the file it does not exist. Let me know if I'm missing something.

You have not installed the Professional release. What you are showing me is the interface to the Core release.
Please note that due to an unforeseen issue, WordPress proposes an update from the Professional release to the Core release. If you installed an update to Akeeba Backup for WordPress from WordPress' "Plugins" page be advised that it effectively downgraded your installation to Akeeba Backup Core (the free version) with limited functionality. If this is the case please download our Professional release, extract it on your local computer, then upload the extracted files to your site, replacing the ones of the Core release already installed. Finally visit the plugin's main page once more and the upgrade to Professional will be complete (no messages are issued at this point). If you now go to the Configuration page you'll see the options for the Data Processing engine.
