Description of my issue:

I am suffering a lot from JMS Multisite. I know your that you strictly do not recommend this, but problem is that I am forced to share all my users as well as some articles and menus. As I have purchased this, unfortunately I have to bear this. I tried to read your articles on internet and I contacted many times to JMS but no still luck since 10 days.

Problem is that, I when I create a Slave website (with different database, prefix, database user, website name and domain) ("Share whole website" is not enabled), and when I try to open that website, 500 error comes. And then when I comment out "RewriteBase", in htaccess of slave website, website opens. But When I try to login to backend, and try to make any change, it actually makes changes to my Master Website or many times it redirects to my master website's backend. It never opens/edits backend of slave website.

Things that I already tried:
*Tried with most of the Combinations of settings of JMS Multisite

*Tried to read about htacess from Internet and then tried with commenting out most of the parts of my slave htaccess, no luck

*Tried to remove htaccess from slave, but I think then it tries use/inherit my Master website's (parent directory) htaccess which admin tools has created

As you are very experienced Nicholas, I hope you can suggest me something.

Also I am suffering from one another problem, a Joomla Extension, "My RSS Reader" http://www.falsinsoft.co.nr/my-rss-reader.html is not working as it should

After I installed Admin Tools, above extension is unable to check RSS feeds. eg https://globaljournals.org/rss/1/ also, even from backend, it is unable to check feed.
----------------
Just for your information, yesterday, I was also suffering with Smart Former Gold, another Joomla extension, I was unable to edit/create Forms, a blank page was shown, when I contacted their support, they edited my htaccess and added support to access XML files.

Regarding the first issue, the .htaccess settings are always propagated from the top-level directory to its subdirectories automatically. Since all slave sites are in subdirectories of the master site, the .htaccess settings of the master site are applied to those sites as well. One way to deal with that is to not use a .htaccess file, or use the default Joomla! .htaccess, sacrificing protection for convenience. Another way is to place a .htaccess file on each slave site and manually edit it so that the site works. It's cumbersome, I know, but that's all you can do.

Regarding the RSS reader issue, that component is practicing the Mortal Security Sin: it requires direct access to a .php file, namely components/com_myrssreader/js/rss_checker.php, which has to be added to the exceptions list, as described in depth in our documenation. Do note that if you remove the .htaccess file generated by Admin Tools, such an exception shall not be required.

Thankyou so much, people are not wrong, you are seriously God of htaccess, my RSS is now working well.

Regarding JMS issue, I am trying hard since 10 days to make htaccess in slave folder to make website work. I will back to you when I am done.

LoL! No, I'm not a God by any means, everything said about me is merely the corollary of Clarke's third law :D

Regarding JMS, I suggest trying to first remove the .htaccess files from the slave sites, rename the .htaccess of the main site and see if the problem goes away. If it does, you can start creating .htaccess files for each slave site. I'm sure that there's a way to do it, unless JMS is doing something extremely funky (AFAIK it merely creates symlinks).
