I want to know if the file generated by admintools replaces the .htaccess file of our site.

Everybody will be able to see its contents. Do not include usernames, passwords or any other sensitive information.

Yes, it does, as documented. See https://www.akeeba.com/documentation/admin-tools-joomla/htaccess-maker.html I've made it clear both in the overall description and especially in the description of the Save and Create .htaccess button:
> Save and create .htaccess saves the changes you have made in this page's options and creates the new .htaccess
file. If you already had a.htaccess
file on your site, it will be renamed to .htaccess.admintools
before the new file is written to disk.
