Hi Team Akeeba. I have recently tried out the PHP File change checker. And there are thousands of errors and files changed in the reports with lines like this

How am I supposed to understand what is normal changes and whats a threat?

Please read the documentation page "Reading the reports". It explains how the Threat Score works and how to be certain if this is a legitimate file or not. Only the first scan is a bit of a tedious work if and only if you suspect your site's compromised and you need to check each and every file. Otherwise you will just mark files as safe. From that point onwards, as long as you keep doing what the documentation does regarding running the scanner whenever you modify or install something, it's going to be much faster and very easy.
