it doesnt show index.php but normal menu showing

Neither Akeeba Backup nor Admin Tools have anything to do with that. The inclusion of index.php or not in the URLs is a setting in Joomla's Global Configuration. We have no business changing that from our software. You must have changed it yourself (it's the Use Rewrite setting) around the same time you installed our software, hence your confusion.
