 We have put the an ip in a blacklist twice but it does not seem to have any effect on stopping these fake 404 url probes showing up. Can you point us to some documentation that we might have missed in setting this up to be effective. Thanks

If the probes are coming from different IPs you cannot do anything to stop them. Moreover, IP blacklisting in Admin Tools will only work for those URLs which are being processed by Joomla. If you want to permanently block an IP from accessing all kinds of content on your server, including static content served by Apache, you should add directives to your .htaccess file. Doing a search for ".htaccess block IP" should get you a lot of pages you can read to understand how that works.
