 Hi, i have a synology diskstation (nas).

It is possible to schedule cronjobs to run php file scanner of Admin Tools?

Admin Tools can only scan your site's files for changes and potentially malicious content. I believe that what you are looking for is an antivirus running on your computer and scanning your NAS on a schedule. That's an entirely different kind of software than Admin Tools.

No what i mean is, can i start the cronjob to scan my website from my nas. The webhost doesnt have cronjobs in shared hosting.

I want to scan my site on a weekly or daily basis and by hand it would be to much work.

I can't possibly answer that. This is something you have to ask the company that makes your NAS. If they support CRON jobs which can access remote URLs and follow unlimited redirects, yes you can. But since we are not the company that made your NAS we cannot possibly know its capabilities.
