I tried upleveling Site Admin Pro to 3.0.1, which failed. I thought I'd just login back in and try the uplevel again but now the site won't load. Literally no code is returned with I try to access either the front end or back end of the site.

Try deleting the directory plugins/system/admintools which removes the files of the System - Admin Tools plugin. Now go back to your site's back-end and retry installing the new version of the component WITHOUT uninstalling it first.

If this doesn't work you have some stuck files/directories. You can fix that by deleting:
plugins/system/admintools
components/com_admintools
administrator/components/com_admintools
media/com_admintools
and retrying the installation, always without uninstalling it first.

I tried all of the above. It still does not work. What's worse is that somehow in attempting to upgrade both this and Admin Tools, the only backup files left have a size of 0, so I can even attempt to restore the site.

Well, we have established that the problem is unrelated to Admin Tools. You have deleted its files and the problem persists, therefore it's coming from somewhere else.

The first thing I'd do in this case is try and rename any .htaccess and php.ini files in the front-end and the back-end of the site, in case they cause a problem.

The next thing is checking for files with zero bytes. If you see something like that please heck with your host if you went over your quota limit. There's this dangerous, undocumented thing going on when you go over your quota limit on some hosts: they truncate existing files to 0 bytes, bricking your site. I've seen it half a dozen times in nearly eight years. Since you're telling me that the backup size is zero I am afraid this is what happened.

Restored the site from an offsite backup. Working now.
