Admin Tools cannot possibly hide the system messages. This is something your template can do.
Maybe the problem you are trying to show to me is that you cannot log in to the front-end of your site as a Super User? This can be caused by Admin Tools, as there is an option in the Configure WAF page called "Forbid front-end Super Administrator login". When it's enabled, as it says, it will prevent you from logging in to the front-end of your site as a Super User. This would be consistent with the screenshot you posted.
