after installing admintools I have noticed an increased number of formatting issues. These issues replicate when using JCE or Tinymce editor. Please view the images below

do you have record inside the WAF log?
Most likely there is a direct access to some files that Admin Tools blocks.
Please take a look at this page in the manual where you can find the info required to setup exceptions.

Its very odd, I am not seeing any 404 errors at all? It is only affecting from what I can see the bullet points and margins. So strange, it was working fine before.

Please check 403 errors, too.
If a backend file is called form frontend you will get a 403 error.
