Hello, I am finding that the AT system plugin order does not stay first now in Joomla 3.x because I cannot set the number to a negative.

Is there a way to do this somewhere, database perhaps.

Unfortunately, only through the database :( This is a huge user experience issue in Joomla! 3. The drag'n'drop reordering acts like a massively drunk monkey on painkillers when the ordering of several items in the list is set "0" (which is, incidentally, the case everywhere in Joomla! except categories and articles).

You can edit your #__extensions table in the database and set the "ordering" column of Admin Tools' system plugin's record to -30000. The record is the one where type=plugin, folder=system and element=admintools.

Great! Other people have had the same issues with the AJAX ordering in Joomla! 3. Hopefully it will be changed in Joomla! 3.3 or 3.5. In the meantime I am, like yourself, using direct database access to tame the drunk monkey :)
