Regarding file/folder permissions, I cannot make it to change the relevant values because we operate on Windows Server 2003 and I guess unix-like permissions on a windows filesystem are not allowed. Any ideas on how to make this work?

Windows does not have a notion of permissions. It has ACLs which are a completely different concept. You can't change them from PHP, you can only change them from Windows itself or the server's control panel on some servers.
