The Joomla! Update feature is going to be removed from Admin Tools 2.5.7. In Admin Tools 2.6 we are going to add again the Joomla! update notification email, using Joomla!'s own updater instead.
The update notification can in theory be extended to all extensions... but it makes the site dead slow. I have tried. The problem is that JUpdate has to load ALL extension's XML update sources before it can tell you if there is an update available. With 10 extensions this can take 20-30 seconds, meaning that some of your visitors would have to wait that much for the page to load. This makes no sense, does it? There is a workaround to that but it involves setting up CRON jobs which is beyond the comfort zone of most of my clients, as my experience has shown.
Regarding the place where the file scanner data is saved, this is curntly bound by Joomla!'s db connection. It also makes the assumption that only one site's data is in the table. Implementing that feature would require a lot of changes and make it very hard for ordinary users to use :(
