Mandatory information about my setup:

Joomla! version: 3.0.4
PHP version: 5.3.23
MySQL version: 5.1.68
Host: my server
Admin Tools version: 3.0.4

Description of my issue:

I applied the 3.04 update, checked the database
Database schema version (3.1.0) does not match CMS version (3.0.4).

I reapplied the update and I get the same message. I tried to repaire/optimize the database in phpMyAdmin. I tired to fix the issue in Joomla; however I still receive the same schema difference.

This is an issue in Joomla!'s update SQL files and update script. Even when you upgrade Joomla! using Admin Tools we do call Joomla! core functions at the end of the process to do database and post-upgrade tasks. The 3.0.4, 3.1.0 and 2.5.10 releases had various bugs in there, fixed in 3.1.1 and 2.5.11. I would strongly recommend upgrading to 3.1.1; your current Joomla! version is considered obsolete.
