Description of my issue:

I'm using sh404sef latest version for managing my urls and redirections.
I was wondering if there was any compatibility issue known to you before I go live.

Also I already have a htaccess should I disallow it for using your htaccess great component ?

TO the best of my knowledge there is no conflict between sh404SEF and Admin Tools. That said, I wouldn't recommend using sh4040SEF's own security features on top of what Admin Tools offers as in the case of an issue it would be impossible for either us or sh404SEF's support team to help you resolve it (we wouldn't know which of the two is causing your issue).

Regarding your other question, the .htaccess Maker always overwrites your .htaccess with the generated one. You don't need to disable / remove / touch anything. The whole process is automated. That's pretty much the definition of what this feature does :)
