Description of my issue:

I have running some Joomla 2.5 websites and all have installed admintools. Since some days I am flooded with notifications that there is a new version of Joomla available though the relevant system plugin is deactivated (see attachement)as described in the documentation.

Wrong plugin. The one you deactivated sends notifications about Admin Tools updates. You need to disable the plugin above it (System - Joomla! Update Email).

BTW, you should REALLY update to Joomla! 2.5.9. It's a security release.
