Description of my issue:

My joomla installation is not located in the public_html directory, but rather in another folder within the public_html directory.

I have created a .htaccess file using admin tools (which is located whithin the joomla installation folder).

Do I need to have another file for the public_html directory? Can I copy the one from joomla installation folder?

Many thanks.

I don't think I can possibly answer this question. The answer depends on knowing exactly what and where is installed on that site. What I can tell you with great certainty is that you should not copy the generated .htaccess to the site's root (public_html). That would break anything else installed on that site, either in the main directory or the subdirectories.

The public_html folder contains several folders (and files). Apart from the joomla installation folder, there are few folders which contain images (these are not mandatory for the site functionality and could be deleted. They were left behind following previous version of the site which was based on html and not on joomla). There is also a cgi-bin folder which I don't know its origin (I have changed its name to see its effect on site functionality but found no problems, so I guess this folder could be deleted as well). There are also few files: eror-log (which contain no data), robots.txt and a phpinfo.php file.

Thanks again.

Delete the phpinfo.php file, it's a major security risk having it there. Regarding everything else you mentioned, please note that having me advise you on the implementation of a custom .htaccess file (not generated by Admin Tools inside your Joomla! site's root) is very well outside the scope of our support.
