Please try removing the directories:

  • plugins/system/atoolsjupdatecheck
  • plugins/system/atoolsupdatecheck
  • plugins/system/akeebaupdatecheck

I have initiated a complete back up restore from CP now, do you think the problem is in this 3 directories?

My guess is that you have an older version of Akeeba Backup and you've hit a known bug in plugins/system/akeebaupdatecheck (the update email notification plugin for Akeeba Backup).

Otherwise, the code under the plugins/system/atoolsjupdatecheck or the plugins/system/atoolsupdatecheck directory was not updated when you upgraded Admin Tools, causing the problem you are experiencing.

I have restored my site to a working state, should I install latest plugins from both to check if its gonna happen again? or one by one?

I would recommend turning off the Akeeba Backup Update Check plugin because it has a known issue under Joomla! 3.0. Wait until I release Akeeba Backup 3.6.10. You can enable Admin Tools' plugins as long as you are running Admin Tools 2.4.2 (the very latest version at the time of this writing).
