Mandatory information about my setup:

Have I read the related troubleshooter articles above before posting (which pages?)? Yes
Have I searched the tickets before posting? Yes
Have I read the documentation before posting (which pages?)? Yes
Joomla! version: 2.5
PHP version: 5
MySQL version: (unknown)
Host: windows werver 2003, IIS 7
Admin Tools version: 2.2.9

Description of my issue: Besides the loss of htaccess feature of AdminTools on Windows server, what other major drawbacks/limitations would there be to run Akeeba backup and Admin Tools on windows platform, as noted above. (I have asked the client to add support for MySQL, rather than MS SQL 2008. Waiting for a response) Thanks ...

I have tested both Akeeba Backup and Admin Tools on IIS7 (using MySQL as my database, of course). I have not spotted any issues apart the .htaccess not being applicable on IIS.
