Mandatory information about my setup:

Have I read the related troubleshooter articles above before posting (which pages?)? None related.
Have I searched the tickets before posting? Yes. One closely related is article 11575, but their error is different than mine.
Have I read the documentation before posting (which pages?)? Yes, the Quickguide.
Joomla! version: 2.5.3 (just updated from 2.5.2)
PHP version: 5.2.17
MySQL version: 5.1.61-community-log
Host: Bluehost
Admin Tools version: 2.2.1 pro

Description of my issue:
I was installing Admin Tools Pro for the first time. I had just backed-up the site as well. Following the instructions on the Admin Tools guide, I performed an upgrade of joomla since there was an alert in the Admin Panel reminding that a new version of Joomal was available. Then I got the following warning:

"Refresh Manifest Cache failed: Extension is not currently installed."

Questions (they are a couple, but all related):
1) What was that ? I "reloaded the info from the server", as instructed, and the message disappeared. Is it all OK now ?
2) Just in case, does upgrading Joomla require disabling plugins ? I receive such a warning if I try to update via my webhost.
3) Before purchasing Akeeba pro today I had an issue with Xmap, which prevented access to my backend. So I restored my site (thanks to Akeeba !) to the pre-Xmap version. Are these incompatible? If yes, Akeeba has its own Site Tree. What extension is Akeeba friendly ?
4) Finally, I am new here, but why are so many tickets labeled pending when the issue, in many cases, seems to be concluded ?

At the end of the Joomla! update procedure, Admin Tools is calling the Joomla! extensions installer, asking it to perform any post-upgrade tasks specified by Joomla!'s update package. I'd rather keep my opinion about JUpdater to myself, but it suffices to say that it's quite unstable sometimes. To cut a long story short, you don't have to worry about that message.

Regarding the "Pending" status of the tickets, it merely means that the last reply came from our support staff. I've not set up automatic ticket closure yet :)
