Description of my issue:

After Fixing Permissions, I have some images that will no longer show. I've examined the permissions of images that do not show, and ones that do, and I see no difference in permissions or ownership. However, there seem to be specific directories affected.

My home page is here, where you can see that some thumbnails/pop-up still work, others do not.

The ones that don't work seem to all be stored in images/stories and images/stories/thumbnails. The thumbnails were auto-created by a plugin called ImageSizer and worked before Admin Tools was installed. Of the thumbnails that do work, they are in the same directory but were created by an older thumbnail resizer that I used with Joomla 1.5.

This content of this page is created by a plugin called AidaNews. These worked before installing Admin tools.

My older Phoca Galleries still seem to work.

The Fix Permissions is a tool which will change your folders and files permissions based on your configuration. It's a tool. It's not a magic wand. It can not know exactly which permissions should work for each and every of your directories and files, because it would have to know the permissions, the ownership of the files and the user and group your server runs under under all circumstances. This is impossible. You need to understand how permissions work before using this feature. If you have no idea how permissions work, please consult Akeeba Backup User's Guide "Security Information" chapter for a very thorough introduction in the subject.

My educated guess is that your thumbnails plugin can no longer write to the directory it stores the thumbnails. Perhaps it would be a prudent idea to enable Joomla!'s FTP feature in your site's Global Configuration.

I reverted to the old .htaccess file and everything works again.

Is there a particular line in there, that you can think of, that would have created the issue and that I can do without?

Wait, that's a different issue than the one you asked support for. The Fix Permissions is irrelevant in your case. What is relevant is using the .htaccess Maker :) You just have to read the relevant troubleshooter page and fix its instructions to fix this issue.

I used trial and error and found that disabling Back-End protection solved one issue, disabling front-end protection solved the other.

Disabling the protection entirely is not a solution. It's best to be methodical and follow the instructions in the page I linked you to. Otherwise, you are missing out on half of the protection offered by Admin Tools.
