Description of my issue:
When performing an Extension Manager: Discover I receive the following messages:

Failed loading XML file
/home/[account]/[domain].com/administrator/modules/mod_atjupgrade/mod_atjupgrade.xml
XML: failed to load external entity "/home/[account]/[domain].com/administrator/modules/mod_atjupgrade/mod_atjupgrade.xml"

Additionally, my Joomla Control panel "home" shows all icons in one vertical column rather than in horizontal rows.

All this was observed using Admin Tools to upgrade site from 1.7.3 to 2.5.0. The tool is GREAT but I am wondering about these anomalies.

OTHER INFO: I am seeing this same behavior on a second site similarly upgraded. On a third site which was a new Joomla 2.5.0 install I get the XML error but the control panel is properly aligned.

The warning about the missing XML file is just cosmetics. This module is bundled with Admin Tools and installed together with the component. It was never designed to work with the Discover feature.

Regarding your other issue, it's so simple even I missed it the first time it happened to me: clear your browser's cache, log out and back in. Ta-da!
